Once an invoice is created and a link is emailed to the customer you can't make any changes. If they add something to order the payment link doesn't update and only shows the original amount. This cause people to have to call in to pay and not allow them to pay online with the link since it doesn't update. You can always delete the invoice and create a new one once you have a quote, sales order and deposit applied to it.
